If he's anything like me, his body may not develop until after high
school. Once I hit college, my body broadened out and my muscles
(which up to that point had been weak and constantly growing out to
meet my long frame) started gaining a lot more strength.

Instead of toughening him up physically, give him the advantage of
martial arts. Judo especially does not rely on one's own strength, but
on turning the strength of one's opponent against him. Throw a hard
punch and get pulled off balance. Kick and be sent reeling. Try to
tackle or catch hold and end up on the ground. Combine that with
karate (the kicks and punches you add to that mix), and bullies will
start to stay away from the quiet kid who didn't run.
