I do recall getting the inspiration for the name from some old Li'l Abner comics I used to have, as well as having seen the term "skunkworks operations" in print before. Maybe I drew skunks because that was the only thing that would work with the name "Skunkworks"? Beats me, man. It's been 16 years since I first started drawing stuff for this genre, and I really can't remember too much of the past anymore.
